Only two options really, accept the crazy results or have pre-qualifying for major competitions. As an aside, if you look at Harry Kane's goalscoring record for England he has scored very few goals against teams in the top ten of the FIFA rankings so when he becomes the country's best ever goalscorer next year I think this achievement will be tainted somewhat. Isn't that what the qualifying group rounds are? Or do you mean qualifying for the qualifying group rounds? However you do it, unless you have seeded teams who have a bye, you are likely to get a top notch team playing an also in the competition team. Pre-qualifying for the qualifying based on previous performances.

So what does that mean? Some teams get a bye and don't need to pre-qualify? Isn't that a bit unfair? Snogoland have to play x matches just to get a look in while England et al get no match practice. And how do you decide which teams get a bye if the top teams don't play the others?
And of course having done that you don't need the qualifying rounds because it's already sorted. Indeed why bother at all. Just put the top 8 teams into the quarter-finals - cuts out the also rans.

It's really not that complicated.
Every affiliated country has a FIFA/UEFA ranking based on past performances so the lowest ranked could have a series of play-offs to determine who goes through to the main qualifying competition, Andorra or San Marino could then actually win a game!
As for England not getting any match practice they already play far too many games as it is, ignoring this year's delayed Euro 2020 they played 12 times in 2021 which is way more than say 30/40 years ago.
